Though I'm not part of the whole Madoka subplot, I feel that if people are being upset or annoyed by it, it's probably because:
1) It's skeevy as all hell
2) To some it MIGHT be triggering
3) Not a lot of people actually
liked
the ending to
Rebellion
.
That being said, I think you should try to come to some sort of compromise if you feel that it's getting to others.
